I know many of you guys make your own custom tank covers with items from lowes or Home Depot. What do you guys specifically use and what must be avoided??

Whatever wood you use, make sure you seal it very well because of the evaporation. The wood will warp over time if the moisture gets to it.

Are you talking about screen tops? Or some sort of canopy?

You can do screen tops using regular window screen frame materials, and using 1/4" clear mesh. BRS sells the mesh, and even have some how-to videos on there regarding the screens.

If a canopy, make sure that the wood across the top is pretty thick - I didn't with my first canopy build and it began to warp even though I coated it 5-6 times at least. Also, the stainless steel hinges and magnet latches I used rusted within a few months. Still not sure how to get around that.

Polyurethane will seal it, they make special brands specifically for boats. I would recommend that because it's made for exposure to saltwater.
