Is there any suitable material to do this? To prevent cracks from rocks? Would polyurethane be safe? Styrofoam? PVC pipes in a grid arrangement? Any suggestions?

PVC pipes or styrofoam would do the trick, I would stay away from any sort of chemical, like polyurethane. Keep in mind though, if you use pvc pipes, make sure to have it closed off. This way you won't develop anaerobic spots where hydrogen sulfide can form and potentially be released.

I don't think the egg crate would break down in water. I think it breaks down over a long period of time in humid and wet-dry conditions.

The "egg crate" material to which Steve Wright made reference is a hard plastic, grid-like light diffuser material usually found as the lens of in-ceiling lighting fixtures.

It's not the material that eggs are packed in--I suspect that might have been your confusion? :)

    So the stuff is this:

No what people call eggcrate is also called a light diffuser,it's basically a plastic sheet of 1" squares.look around here and you can see pics of it used in various ways.

When I build my custom tank I almost want to line the bottom of the tank with a layer of silicone.... Maybe not a good idea but could be a great impact reducer and you don't have to worry about sealing off tubing etc.
