I've got two Percula Clownfish. One is a good bit bigger than the other. I got them together and I know they've been together for a few years (they came from a friend - so I've seen them before I got them). They are original inhabitants of my 1 month old tank.

The big one is not nice to the little one. When I feed, the big one chases the little one away, etc. (To battle this, I feed on one side while the little one hides on the opposite side, then I drop a bit on his side while the big one is distracted).

I don't want the little guy to get too stressed or anything... suggestions?

I wouldnt worry too much. Clowns are incredibly tough, hardy fish, and it will take an awful lot to get one overly stressed. You probably have two of the same sex ,and they are going to need to set the "ground rules" for their new home all over again.
Another possibility is that the one thats being picked on is going to have "had enough of it", fight back, and then stop the rucus. This is what happened between my 2 damsels and clowns. The damel's picked on mine for about 2 weeks, then the clowns grew tired of it and started fighting back. Neither of the fish pick on each other any more. ;)

It is a dominance thing. Clown fish can change sex in the sence the bigger one is usually female. The smaller one(s) are male. CHances are if they have been together for years before she is just putting him in his place. This is new territory for them and they have to figure it out. Don't worry it should be fine.
