I usually feed my scolys every morning at about 6am. Today I noticed these brown filaments coming from the mouths of my duncans. I snapped a picture with my phone quick... But my concern is if the filament has potential to harm my scolys? They had feeders extended like usual and did not look bothered at the time.

hmm... from the picture it just looks like poop. The picture is blurry though, why do you think it isn't?

Their poop that I see is usually larger and solid. It could be but it was actually three or four thin strands from different heads. The filaments are intertwined in the pic to make it look larger.

Idk could be expelling some smaller stuff that it ate?

If they're still there... see if you can siphon it out with a turkey baster or not. That should let you know if it's something attached to the coral (sweepers or something) or if it's just expelled waste/zooxanthellae.
