My skimmer looks as if it is just cycling through crystal clear water. It has bubbles in the chamber but they are clear and it almost looks clearer than the actual tank water. Is something wrong with the skimmer mechanics or is my tank just extremely clean? I can't imagine my water being that clean.

That will be my question. If the skimmer is new it will go thriugh the break in period. Residue in the skimmer will prevent it from foaming. If its new give it a few days and youll see the small bubbles transform into bigger bubbles and rise to the top

The skimmer has been on the tank for a long time. Recently the pump connected to the skimmer broke down and we just now got it to work again and before we got it back up and running we clean all the gunk out of the inside. So does it just have to basically re-start up again maybe? It is in the sump.

Yes if it was very dirty. If you cleaned it real good you basically are starting over.It should only take a day or two to return to normal. What kind of skimmer is it?
