I think you problem may be flow. Xenia like high flow and high light. The Kenya tree likes moderate flow.

Nitrites at 5ppm can slow down the cycle as it can kill/ slow the growth of bacteria at that level. Get your nitrites below 5 with water changes and...

Looks like hidden cup coral and a type of brown algae.

I have never had any problems with them. They eat any non calcareous algae IME.
You have done the right thing with the dip. Move the coral down to the bottom until it heals. You may need to do the iodine dip a few more times....
Yes it is normal for young fish to hide whenever possible.

First one might be a tort and the second one looks like a Garf purple bonsai.
I was looking at the brownish colored bubble looking growth in the middle. Some of it has a very thick leaf like look.

Red mythrix crab might do the trick, they did a good job on the bubble in my tank. I don't think Revive will do anything with the bubble.
I would avoid the sand in the tank now. Just get new dry sand and keep a few cups from what is in the tank now to seed the new sand.
