    ouch! bad sand and lots of die off,if nothings in there i'd stir the heck out of it and let it settle down/repeat,, black spots in sand is always bad news, the deeper the sand bed the more dangerous it gets,
    its kind of a double whammy with a plenum since the oxygen trapped in there will kill off the anaerobic bacteria you already have and promote aerobic growth, till the oxygens used up then it goes back to anaerobic and all the aerobic dies off and spoils the bed,
    but since u already have it in there i'd stir it all up real good and see what grows
