I have the baffles in my 40BR sump for my 120DT @ 1" apart, and the middle baffle is 1" off the bottom of the sump.

Allows for plenty of flow as I am passing around 2000GPH through this 1"X18" opening.

Also does not allow ANY microbubbles into the DT!

Bubble trap baffles work best with three baffles, mine are configured over, under, over.

Should I put a bubble trap between my fuge and return pump sections? Sorry if I sound dumb just trying to get a handle on the sump theory before I try to build.

For my 20 long sump I went to home depot and got 4 sheets of 10" x 12" glass for $2.50 each and cut it myself, the edges aren't polished, but if you're on a budget it works.

You shouldn't have to as the refugium has a lot less water flow than your main overflow.

The bubble trap goes before the return pump section no matter what is on the other side, in my case the skimmer is in the center or main section and the refugium is to the far right.

Well I seen a design on here awhile back; the skimmer on the left, return in the middle, and the fuge on the right. So I'd "t" overflow line and split the flow between the skimmer and the fuge.
