I have a 55 gallon tank with 30lb uncured LR cycling. Is it bad to have Chaeto in the tank along with it?

I dont know of any reason not to put the Chaeto in if you are running the lights while cycling the tank.

The only thing I can think of is that by using up nitrates it could make it tougher to figure out when the cycle is over by reducing the nitrate spike that comes at the end.

Well should i assume that once ammonia and nitrates are down to zero for about a week to two that my first cycle is complete?

It should be fine. Go ahead if you want. You'll know when your cycle is over because ammonia and nitrite will be gone. What I said above is really just one minor potential thing that doesn't really matter.
