I purchased a decent size monti cap and I noticed there were some clove polyps growing on the underside. I fragged a small section with the cloves so they wouldn't spread over the whole coral. The frag I removed is now covered on the back by the polyps, the must have tripled in the last week! I still want to save the frag, can I just scrape the cloves off the back of the monti or will that kill it?

you should be able too. Just don't scrap the top side of the monti where the montis polyps are.
