i think your ammonia is the problem, it is weakening its Immune system.

there shouldnt be any ammonia if its been setup for 2 months, have you recently done anything beside aquascaping

The vast majority of the time, popeye is caused by irritation rather than infection. It could be that s/he tried to squeeze through a tight space and paid the price, scratching both eyes. Possible. More probable is the already stated bacterial infection. A unilateral case is almost always a mechanical injury. Bilateral, I would treat. Two routes I would explore. First soak food in some Melafix. I keep a bottle of this lying around and use it whenever there is a potential bacterial infection. Has worked well. In the absence of success with this product, you could try Maracyn Plus. It is the marine equivalent to Bactrim (or Septra) for humans. A sulfa/trimethoprim combination. Wide spectrum. Reef safe and invert safe (from what I have read). Not sure about soaking food with that one. The only directions I could find were loading your aquarium with it. Good luck.

Yeah....as long as I feed it to them first!!!! If I hang a nice algae strip first, they will gravitate to that big time. It can't taste good.
