when splitting the drain to skimmer and refugium, where should the valve go to control flow to the refugium.

    Vincer,
IMO when designing plumbing systems I want two things (aside from good flow!):

    Easy to isolate different branches.

    Easy to remove/replace/clean/maintain branches

That being said, I would have at least two ball vavles on that system. They will both be installed after your "T" - it is best to let the vertical (or the "run") of the "T" handle the higher flow for the skimmer/sump section - put one ball valve just below the "T" on the vertical for the skimmer/sump.

The second valve would come off of the horizontal part of the tee before it goes to the refugium.

Having these two valves will allow you to islolate the branches very well.

Next thing to consider, depending on the size of the system would be unions.

If you have runs over 4-6' you might want to install unions after your ball valves so that you can eventually remove and clean the inside of the pipes.
