I just went to frag my hammer coral and when I did, the skeleton cracked in 1/2 on each of the heads. Can I save it or is there nothing I can do to heal it!?

it should heal itself, if it is left alone and not irratated by something, if possible put in qt till it heals.

My only problem is that I don't have it attached to anything anymore. Should I super glue the base to my rock so it is stable?

+1 try Superglue! If you see some parts of the coral starting to di, you can also try giving the coral a bath with an Iodine solution like TM Pro Coral Cure or similar product.
