It seems to be the Protien Skimmer. I shut it down and the bubbles stopped. When i trun it on it starts again. So how do i get it to stop or is this part of the break in process?

IMHO it's part of the process. Mine put tons of micro bubbles at first, and then it just calmed down a lot. I don't know what it is but it happened with mine.
It still puts a little bit of micro bubbles, but it's been 2 weeks since I started it and they've gotten to be considerably less than what it was initially. You'll have to deal with it until it breaks in completely.
I was impatient with it as well, but didn't have a choice (did not want to shut it down).. now it's a lot better. It only needs time, I think.

How long have you had your skimmer on?

I have had it on about a week. I called Coralvue and the had me remove pipe B(Output)from the water. They stated the return should not be submerged in the sump.I removed it a few minutes ago and now the skimmer is noisy. I will wait a couple hours and see. Sounds like water draining.
