I am trying to figure out if i am missing something.

I have a 30 gallons sump with a skimmer and planning on adding a refugium with sand and mangroves and maybe chetoe.

Is this all I need for filtration?
What about sponge or microballs or can i go without?

In my 120 gallon tank all I have right now is 40 lbs dry sand and 40 lbs base rock.
I know that the rocks are some sort of filtration but there not live yet does it matter?

id say more live rock, people strive for 1-2lbs per gallon and maybe a phosban reactor would bea good investment since you have a sump

+1 to adding more rock, you also need good flow in your tank.Do you have powerheads? It will take some time for your tank to mature and all of the rock and sand become live, meaning it has a good amount of bacteria living in and on it,this is why it's important to go slow with stocking even after the tank has cycled.
