Yesterday I installed my HOB skimmer (Coralife Super Skimmer):
    http://aquarium-supply.biz/products/Coralife_Skimmer220.jpg

It seems to be skimming because there's foam in the collection cup cone but my concern is that there's water "flowing" from (A) back into the tank.

The air-inlet silencer's second hole (B) I have done nothing with.

    Question:
Is this normal for water to be flowing from (A) and should this water be directed back into the tank?

According to the manufacturer's instructions I am to open the water inlet valve just enough so that there's about half an inch of foam in the collection cup cone and I am to let the skimmer run for 24-48 hours (breaking-in period).

    Question:
During this breaking-in period am I always to adjust the water inlet valve so that the foam always stays at half an inch, or do I let the skimmer do what it wants?

    Thanks in advance.

Well.....my skimmer overflowed today. A bit of water on the floor only (luckily thanks to my son's keen watch). I hate to think what could have happened if no one was home.

    What went wrong?

Probably not adjusted right. I have little experience with "good" skimmers (see my adventures with the modified Skilter), but in my case overflows have been the result of setting the thing up with too aggressive an air volume. When I reduce the volume (at the same pressure) I get frothy, dryer bubbles that stick to the lid of the cup, and not flowing on the outside of the chimney, That's when I know it's set right. Experiment with the settings until you get the results you need.

Now, as I said, I know very little about good skimmers. Yours is not airstone driven, so the factors you control are probably different, but I suspect your issues will be solved by correct adjustment.
