if its dry sand and not live sand, and your carefull not to disturb the sand bed to much when adding then its fine IME (done this a few times with no noticable negative results)

I like to use a jug for this purpose, put the rinsed sand in the jug then lower it to sand bed and gently tip out
the jug prevents the wavemakers blasting it everywhere as you lower it

some people use a polythene bag or plastic ziplock bag which is also as good, seal the bag lower it down
    open bag and pour out

It's good to replace your sand every few years or so, as it will be tend to become a sink. Just replace a little at a time and only add dry sand.

I dont think you wil have an issue especially since it was mostly the top. When you replace the sand, another method is to use a pvc pipe and pour the sand through the pipe to the bottom of the tank and it makes it pretty easy. Goodluck!
