Ok. I may be over thinking this but...

I have an overflow rated for 1200gph. I have a 950gph return pump. My question is regarding the internal skimmer box. The water level inside the box is low and creates a waterfall situation causes unnecessary bubbles travelling through the siphon tubes. Can i cut additional notches in the skimmer box to raise the internal water level? I have room at each end of the front.

Would this cause any issues i am not seeing right now?

All you should have to do is loosen those wingnuts to raise or lower the height of the internal box until the water level inside the box is where you want it.

I have a valve on the return pump but not on the overflow. It seems like the internal skimmer box has too few notches to me but i could be wrong. The water level going through the notches is as high up as it can go without overflowing the skimmer box. The water level inside it is 2"+ below the top. That is creating too many bubbles going through the 'U' tubes.

That changes the water level of my tank but the level inside the skimmer box returns to the level it was prior to moving it.

Unless you increase the size of the pump, you will not get any more flow into the box by cutting in more notches. All you would do is lower the height of water in the DT. What you can try is to either change out one of the U-tubes to a smaller one, or just try one altogether (but be ready to turn your pump off fast just in case!). I have the same overflow box which is oversized for my return pump, so I only run one U-tube. I think this is also good as there should theoretically be less of a chance of a siphon break with one full tube vs. two half full tubes.

I couldn't trust a similar style OF box, so I built my own DIY 'in tank overflow', and a one and a half inch diameter, HOB DIY oberflow to my DIT sump.

This way, I got more than I needed, and paid next to nothing for it.

If you care to see it, you could watck my short DT vid in my sig.

Persomally, After looking at your nice pic, I feel you pur more notches in the ends, it may help. NOt muck to loose. Use a soldering iron to melt it, or a dremel style to cut it finely so it won't crack. Yea, stay away from the crack. ;0)
