My setup has always been dicey from the beginning but originally I put on a filter sock(small) on the output. I have a coral life skimmer. Even though I have the sock there sometimes micro bubbles get through to my pump and I never understood why this works but I just unplug the protein skimmer and plug it back in and no more micro bubbles. I don't think I really even need the sock there but I'm already at 50% mechanical filtration so the extra sock helps. In my sump the water return out of protein skimmer goes into the second chamber and then there's a wall there where the water falls into a giant pre filter then into my pump. There's so many areas where the micro bubbles could be getting strained out in my sump so I don't really know the solution. I still don't know why unplugging it and replugging it in stops the bubbles. It doesn't make sense at all but hey it works.
