I am wondering if anyone knows a way of killing of selected areas of pulsing zenia in a tank.

I know that i can remove the rock and "scrub" it off however I am looking for a way that doesnt require taking mass amounts of my rockwork apart.

Any ideas or tried and true methods?

Just grab the clump/colony and tear it from the rock. It will come completely from the rock if you do it right. That's what I do. Thumb and pointer knuckle seem to work good. I moved your thread to the "coral" forum.

I have never done that. I will have to say that I'm a professional with removing this stuff. The only way it will re-grow, is if, you leave a piece behind. Once this stuff starts peeling from the rock, it comes off in one easy pull. Occasionally it will start to tear in an un-desired fashion. I find the bigger problem is keeping ahold of the xenia so it doesn't get blown away.
