I went from PC lighting to T5's 3 weeks ago. I acclimated my coral by placing them at the bottom of the tank for a week, and slowly moved them up. The purple zoas are now 2 inches from the sand bed. Before i glued them to my live rock they were on the sand bed, like I said. A snail must have moved my yellow polyp colony, and they were less than a centimeter from my purple zoas.. this was two weeks ago. I noticed a couple of polyps stayed closed in this area. Now there is a brick reddish rash on one of them, and it is shrinking. About 6-7 polyps surrounding this polyp has remained closed, with the rest of them open and well. The brick red rash almost looks like the red coraline in my tank. Could this be from the yellow polyp stinging it, and coraline growing on dead tissue, or maybe even the glue.. or possibly a burn from my lighting?

Yellow ployps dont sting, so its not that. Its either the glue or your paras. Luna

Parameters are good, and everything else (corals) are fine. Should i remove the dead and affected polyps?

I would leave it there and watch it for the next couple of days. Zoas are pretty resilient. Luna

Yellow parazoanthus' are semi-aggresive and can sting neighboring corals. I have some in my 125 and there is nothing surrounding them due to their sting. I wouldn't worry about the effected polyps as they work in and of itself and the death of one or a couple of them will not have a profound effect on the colony as a whole from the sting of a neighboring coral. You will probably want to move the effected coral though to another place.

When I glued a couple of my zoa colonies to different rocks A few would die off just like you described, I think the glue burns them.Like Luna said they are very resilient just give them some time.

Ahh thanks everyone, I figured it was glue or the yellow polyp. They're def seperated, like i said a snail bumped them near my zoas. And where I glued them, is where the colony is irritated. I will ride out the storm.
