I have a ro/di unit that I have been having flow problems out of. It has a drinking water tank and faucet on it. I disconnected the tank and faucet, in order to run straight through the filters. My question is do I have to have the auto shutoff now?? It would make better sense to me to run water straight to the filters instead of through the auto shutoff.

Auto shutoff shouldn't effect your flow unless it's faulty. It can easily be replaced with another or with a ball valve. What's the problem with your flow? Sometimes people new to using an ro or ro/di find the trickle of water they produce to be less than what they exspected. Two major factors are water pressure and water temp from the source.

The autoshutoff valve allows you to hook up a float valve in your storage container so your unit shuts off when it is full based on level just like it did when the pressure tank was full on pressure. The ASOV senses backpressure from a closed float or full pressure tank and shuts both the treated and waste flows off. Get a $10 float valve and a trash can.
I would not remove it, it is not restricting anything.

You say you are having flow problems, describe your unit and the problems. Flow can be affected by temperature and pressure as sailor said but also by dirty or clogged filters, incorrect waste ratio and other things too. Have you checked your water pressure and temperature and timed your waste ratio lately? It could be right on target for the conditions. Hpw about your TDS from tap, RO only and RO/DI? Even a quick test of the TDS in the waste stream tells us a lot.
