Will turning up the sand bed every night help get some of the nutrients out of the sand or just make it worse?

I wouldn't recommend it; you'll do more harm than good by clouding the water far too frequently. Regardless of the type of sandbed, Nassarius snails will keep it turned over and cleaned. You can also vacuum the surface while removing water for normal routine water changes.

I love my Nuclear powered subs(Nassarius snails) I have a few big ones that come out of the sand like the hunt for the Red October at feeding time

Order a clean up crew from ReefCleaners.org (And tell him DevinH from 3reef sent you) and those will sift around in your sand for you.

Cleaner shrimp will eat the bigger pieces of food on the sand bed

Sand sifting gobies will also help out alot but usually end up dieing because they clean it too well and run out of food.

I only have 2 nassarius snails and 2 pepperment shrimp in a 40 gal. The shrimp is a type of cleaner shrimp right?

I would get a much larger CuC. +1 to what DevinH said. Peppermint Shrimp just eat left over food.
