i am setting up a 125gal FOWLR, for a refugium i've setup a free 55gal tank, if i place the skimmer inside the tank i don't think i will be able to take off the collection cup, but if i set it next to the refugium which is possible because the pump is attached with a hose, but the output is lower then the lip of the 55gal tank, so it would have to have a small vertical jump. would this affect the skimmer? i can't put it on any of a stand because its so tall it can barely just fit under the tank.

You should not have a problem as long as the return is "flowing" down and does not have to climb-it would create back pressure issues.
If you have a pic that would give the visual to be certain.
