Design looks good to me! It looks like you are making your skimmer and 'fuge areas big enough, and nice high baffles. You may want to look into bubble traps, but other than that looks great!

Well, in the skimmer area, it flows into its own bubble trap, and then goes through the chemical filtration and out to the baffle. I'm assuming that most of the bubbles would be trapped during that process. But should I make another one for after the chemical filtration?

Looks pretty good. You could make the return section a little smaller (maybe 1/2 or 1" cleanance on both sides of pump you plan on using) and transfer the extra space to the fuge or skimmer sections.

If you do this and cut your return section down expect that to decrease the amount of time between top offs as the evaporation is going to be more pronounced in a smaller return area.

Thats what I was thinking. I do have an ATO with dual switches, which will be inserted into this area that runs off an aqualifter. Will that be ok?

Yeah if your using an ATO you should be fine. A little bit of extra work for the pumps but I wouldn't worry too much.
