If I just remove the rest of my remaining bioballs and the bottom grate from my proclear wet dry can I just add some live rock and turn it into a refuge?
Should I also remove the prefilter from my overflow box inlet and the filter pad from the top tray of the wet dry? I would appreciate any suggestions

Yes you can if you put sand and algae make sure it does not get into your return pump. You might want to put some baffles in or section the sump off as you want a slow water flow across your fuge. Ideally you want the return water from your skimmer as this does not have all the oils and surface crap from your overflow.
As for the pre filter I would take it out but you could leave it in place to filter out the big stuff first. Not sure what a proclear wet/dry looks like but I am assuming it is an acrylic box with the return pump on it.
If you post a picture I might be able to give you a bit more info.
    Hope that helps.
