If I put the skimmer into the section where the tank drains to, where should I have the skimmer's output? Would it skip the fuge and go straight to the return pump section? Or right into the fuge?

I'd say the same section in which it resides....unless I'm missing something? Usually there's a bubble trap separating the skimmer from adjacent sections of a sump... So, you'd wanna keep any bubbles that escape the skimmer in the same section and not direct the output elsewhere... That's what I'm going with...

I agree with the above posts.

Ideally your sump with refugium would have the return in the middle, your input/skimmer section on one end and the refugium on the other end getting much slower flow.
